Another good way is to buy a paint pen.
Sold at many paint suppy store.
You can get them in gold and others colors. Works just like a sharpie except that you have to shake it up first and it will last longer than a sharpie.

be careful when re-painting over sharpie marks, I circled a bunch of small divots in a primer layer that needed filling with a sharpie, and when I went to wet sand the spot putty, all the little circles lifted out of the surface.

I've used a white paint pen to stripe my bobber truck. I went over it 2 or 3 times to build up a good layer of paint and this hides the start/stops. Regular felt pen sharpies will bleed through paint.
