I have started to box my frame and am looking for some experienced insight. Is there any problem with leaving gaps open so that I can run my brake and fuel lines inside?

You can run the brake and fuel lines before boxing as long as you keep them up against the outside of the frame.

It will be strong than if you didn't do anything though.
It's just not as strong as boxing all the way.
 
The thickness of the plate is not what gives the rigidity as much as the structure of the finished box. When you leave gaps all that does is create concentrated weak points where the frame will be prone to twist. Also, as Don suggested you need some good crossmembers in a K or X style. That will help as well.
